I am using ThingWorx version 6 & 7. Can anybody tell me what is the best way for version management in ThingWorx.

Multiple instances of ThingWorx on same server is not supported. So, there is no best way.
If you are doing it on Windows you can try installing them on different drives.
You want to manage Platform versions or your application versions?
What is your use case?
